How do you deal with stats?

I am updating the stats program I use on my server for my customers and I 
realized that one of the procedures I use may be a problem for the stores I 
am hosting. 

At early morning EST I turn off Apache just long enough to rotate the log files 
so I can parse them and feed the data to webalyzer which is what I use for 
my clients. 

What happens to a potential store shopper if I shut down the webserver for a 
few minutes? With the holiday season I am thinking of shutting off the stats 
program till afterwords? 

Any thoughts..
