External JavaScript in headers with MV

I've used external JS a lot and trying incorporate some into some
existing pages, placed in the hearder, and it isn't working, MV is doing
something to it. Anyone run into this and know if there is a
work-around?
The gist of the HTML looks like:

and so on...
